This sounds like blossom end rot, which is caused by a lack of calcium in the soil but is not always apparent. This problem is most likely to show up under conditions where the soil is allowed to become quite dry, or when moisture levels vary drastically. The best solutions are to keep the soil evenly moist and use a mulch; however there are also some commercial sprays available to treat the condition.
