What should I be doing to my vegetable, fruit and flower garden areas before winter is here. Should I be applying manure, etc? I did mulch it with some straw.

Fall is a good time to add organic matter to the soil; you might also add lime in the fall if it is needed based on the results of soil tests. Preparing the soil in the fall can speed up your work in the spring. Mulch will help to limit erosion during the winter and will help plants withstand the freeze thaw cycles and accompanying soil heaving so that's a good thing to do, too.
