Routine pruning of an avocado tree is not required, but you can safely remove any damaged or diseased limbs, and any missplaced branches (such as those you describe), during the late winter or early spring months. Make the cuts clean and if you're removing an entire branch, cut all the way back to the trunk, just ahead of the swelling (branch collar) where the branch is attached. This branch collar will then grow over the wound.
