I was just out in the garden shaking my tomato plants (I read somewhere this helps pollinate them) While doing this I noticed hundreds of tiny flies flying off the plants. There does not seem to be any plant damage. Any idea what these flies are. Will they do any damage to the plants? If so how could I control them?

Based on your description I am not sure exactly what you saw, but if they were white in color, the plants are infested with whitefly which is a somewhat serious pest. You can treat these with insecticidal soap applied and reapplied according to the label instructions.
