I am sort of confused on what exactly the seed manufacturer means when they state Needs dark to germinate, does this mean total darkness?Do the containers get covered with towels or does this mean they get covered slightly with soil?

Some plants are more sensitive than others, with some requiring light to germinate and thus not covered with soil and some preferring extreme darkness so the specific answer would depend on the plant in question. Most plants are happy with the seeds barely covered with soil when started indoors. However, to be on the safe side, you could cover the pot with dark paper secured at the edges or set it in a black plastic bag.
