We have a holly bush that is doing well and growing, but some of the branches are really growing long while others are remaining short. This makes the bush look scraggly. When and where should I prune the holly?

You can prune away the errant branches to encourage a dense, symmetrical look. Pruning now will give the shrub all summer to produce new wood, but pruning in winter will give you an opportunity to use the clipped branches as indoor decorations. Hollies can be sheared into hedges or just left alone to grow in a natural fashion. Mine get only minor adjustments when they grow out of shape - as yours has.
