When is the right time to prune a magnolia tree?

Most magnolias do not require much pruning. If there is storm damage, that should be tidied as soon as it happens. If you are pruning to direct the shape or control size, I would suggest you do it in June so that the cuts begin to heal right away. Do not use pruning paint or sealer, this is no longer recommended. If you have a large tree that needs quite a bit of work I would strongly suggest you work with a professionally trained and certified aborist to make sure the work is done correctly.
