My window boxes came with liners, but no drainage holes. Would my plants do better if I drilled holes in the bottom of the boxes?

They absolutely will do better with adequate drainage holes! Poke holes in the lines, and depending upon whether or not the bottom of the box is a solid piece, you'll want to drill drainage holes in it, as well. Best wishes with your planter boxes!
