How do you prune an Apple tree? I have 2 McIntosh Trees that have been neglected for years. I sprayed and took care this summer but they are too tall and full. How do I go about pruning and when is the best time?

Based on your description I am not certain if you will need to do a full scale pruning and size reduction, or possibly just some routine pruning over several years' time. Here are instructions for bringing back a severely neglected tree, should you opt to try it, and for working on a somewhat neglected tree.
