I just laid sod in my yard, and my dog has taken to it, loving the soft places to go

Dog urine can burn the roots of the grass so training your dog to go elsewhere is a good idea! You can sometimes stop the damage if you immediately flood the spot with water to dilute the salts. If not, the grass will likely die. You can dig out the brown spots and seed over the areas; in time, the sod will creep over and fill in the spots and the newly seeded grass will disguise the spots until that happens.
