It sounds as though your lucky bamboo is growing in water with stones helping to anchor the roots. The only thing you need to be careful about is not keeping the roots out of water for an extended period of time. Simply choose your new container and place a few inches of fresh water in it. Then hold your plant over the sink and carefully pour out the water, holding the stems between your fingers to keep the rocks from falling out. When you've gotten the water out, hold the container over some newspapers and tip it sideways, gently pulling the plant and the stones out of the container. To repot, set the roots into the new container and work the stones in among the roots to help anchor them down. Then fill it with more water so the new water level is the same on the plant as it was in the old container.

Best wishes with your plant!
