I planted morning glory seeds, now that they are like 12 inches long, I'm planning to transplant them to pots, that I'll hang from a fence,is that a good idea?

Morning glories grow upward and while they may trail down from a hanging pot, the tips of the plants will still point up towards the light. How about just planting them at the base of the fence and allowing them to grow up strings or wires that you stretch along the fence? The plants will be happier and will look really nice.
