I want to collect rain water to water my flowers however I'm afraid the sitting water may attract mosquitos. Is there any way around this?

You can either cover your rain barrel or you can use Mosquito Dunks which contain Bacillus thuringiensis israelensis (B.t.i.). B.t.i. is a bacterium toxic to Mosquito and black and psychodid fly larvae but harmless to other insects, people, pets, plants and the environment.
