If you no longer need the lines you can plug the holes along the main line. These plugs are readily available in the sprinkler department of your garden center and come in different sizes. If your line is quarter inch, you'll need a quarter inch plug. They just pop into place and effectively plug the hole. Or, you can leave the line attached to the main line and simply fold it over on itself and wire or tie it together. A pinched drip line will not drip water. This may save you from having to dig back to the main line of your system. I do this because I often change my mind about having a plant in a certain area of the garden. Pinching over the line gives me an opportunity to use it again at a later time - when I change my mind!
