I have just started renting a house that has a Fuji apple tree (I'm in Los Angeles). There is a main trunk and the other stems that are coming out of the ground not off the trunk. I'm assuming I should cut those out completely leaving the main trunk. Is that right and when should I do it.

Do it now! Those suckers off the roots are killing the grafted tree (the Fuji). It is always a battle to keep rootstock from taking over. Your rootstock is winning at this point.
