I have a pear tree that lost its leader branch, now it is growing many small stem like branches from its base, should i cut these off?

Yes, prune off what they call "sucker" branches that are developing at the base of the tree and you may want to selectively prune off any other leggy and long branches from the tree. This will help force the tree to develop a new "central leader" that may take the place of the the leading branch. You will need to prune the sucker branches every year at this point now that the tree has lost its central leader.
