|Chipmunks will dig about 2-inch diameter holes in the soil. They feed on berries and seeds and may take a bite out of a ripe tomato, but it's mainly their tunneling that disrupts plants roots that hurts the garden. They are tough pests to deal with. You can try laying screening or hardware cloth over the ground where they are tunneling to prevent them from digging, or live trapping and relocating them.
