My lily is through blooming for the season and want to know if I can cut the stalks down and plant annuals in its place

While you can safely remove the spent flowers you'll need to allow the foliage and stem to remain on the plant until it dies back naturally this fall. If you cut it off now the bulb won't be able to store energy for next year's growth.
