I planted lot of free flowing annuals in different containers. they have grown quite nicely and flowing out of the container. Will it be ok to dig out few patches and plant them in different container?

You should be able to successfully divide your annuals. As long as each division has both roots and stems/leaves attached, they should establish well in their new growing spots. Best wishes with your project.
