Some of my arborvitae have two main trunks up the center. Will this cause problems and is there anything I can do to encourage only one trunk to grow?

It's common for arborvitae to develop two or more main trunks. They won't compete with one another and will actually help strengthen the plant against strong winds. If you trim your arborvitae each spring the foliage will grow thick and dense enough to hide the trunks. Enjoy your garden!
