Does it hurt flowers and/ or bulbs if the ground is covered with clover. (with yellow flowers) I have tried for 2 years to pull it out but no luck.

Clover growing your perennial bed won't hurt your perennials or bulbs. In fact, clover fixes nitrogen in the soil so you won't need to fertilize the beds. And, when it flowers, clover attracts all kinds of beneficial insects so your flowers will be pollinated and you'll have a bounty of flower seeds at the end of the season. I'd just allow the clover to grow.
