I have a lovely crop of Marigolds and have harvested the spent flowers. My question is: what is the best way to store the seeds also should they be seperated or left intact?

The seeds should be thoroughly dry before you store them, so you might want to split the flower heads open to help them dry faster but it isn't strictly necessary. Allow them to dry for several weeks. Once they are dry put them in a labeled airtight container (such as a closed jar) in the refrigerator where the temperature stays constant. One additional caution: if the seeds were harvested from hybrid plants, there is a very good chance that the seed will either not be viable or will produce seedlings unlike the parents. To be sure of growing the same marigolds again you might want to purchase fresh seed or plants again next year.
