How can I environmentally safely prevent chipmunks from digging up my plants/flowers in my yard?

There are several things you could try. You could try using a repellent such as Ropel or Getaway, you could try placing a barrier layer of wire mesh over newly planted bulbs, you could try trapping them, or you could rely on the household pet dog or cat to deter them. You might also want to make sure the damage is from chipmunks and not due to squirrels or voles. Unfortunately, chipmunks are very persistent!
