Watering from the bottom is a good idea for many plants, especially those prone to damping-off. Anytime you can keep water off foliage, you're doing your seedlings a favor. Bottom watering tends to thoroughly wet the soil, eliminating air pockets around the roots, which promotes healthy, vigorous growth. Be sure to allow the soil to drain after watering - don't let the flats sit in a puddle of water.
