Once I've gotten the first seedlings to emerge, what is the best temperature for them? My apartment has alot of southern sun, and I've noticed it gets very hot on the windowsill.

Some seeds require heat to germinate, but once they've sprouted they'll be happy in regular household temperatures. Seedlings need 14-16 hours of bright light each day, so being near your south facing window is good, but I'd put them on a tray near the window, rather than on the windowsill where the sunlight intensity and reflected heat could overcome them.
