At least 10 of my 15-ft. Southern Pines were badly infested with bag worms this year. We had a professional treat the trees and it did kill the bag worms. Should I remove the cocoons now that the worms are dead?

If they are truly dead you need not remove the cocoons. Keep an eye out to be sure. I should point out that pines and junipers don't regreen from branches that lost all their needles. They can only send out new shoots from the base branch areas with living needles.
