My seedlings have roots growing out of their small pots. Should these roots be left intact or trimmed off when transplanting to larger pots?

If just a small amount of root is showing through the holes, and you can pull it back through the hole without damaging the roots, then go ahead and keep them. If, on the other hand, lots of roots have grown through and you'll have to yank them to pull them back through, then trim the roots off before removing the seedling. It's more important to keep the seedling's rootball intact and not traumatize the plant with rough handling.
