The brown tissues are caused by cutting just part of a leaf. The plant is sealing off the wound, which shows up as brown areas. If you prune in the early spring, just as new growth begins, the new growth of the season will hide the pruning cuts and your evergreens will take on a fuller, greener appearance. Aside from cutting each stem individually so you're not cutting only part of a leaf is an alternative. I think I'd just prune in the spring instead!
