Wait until after your first hard freeze and the plants are dormant. You can prune them then or you can wait until spring to prune them back. It is important to wait until they've gone into dormancy. If you prune now they will expend energy putting out new growth, which won't have time to harden before winter arrives. The new growth will die and you'll have to prune again in the spring. So, wait until after the first hard frost and then prune your Knockout roses. Best wishes with your garden!
