Will newly planted flower seeds germinate if I cover the seed bed with redwood nuggets?

It really depends upon the types of seeds you've planted. Some seeds need light to germinate and others need complete darkness. The amount of energy stored in the seed will also determine how long the stem can grow before it reaches sunlight. I think I'd brush away the bark nuggets until after the seedlings are up and growing, then carefully replace the mulch around the new plants.
