Can I prune my orange and grapefruit trees now although they both have plenty of fruit on them?

You can prune your trees now. You'll want them to flower so they can produce fruit next year so winter pruning is the best window of opportunity. I suspect the fruit is ripe now and ready to harvest so pick the fruit, then prune. Best wishes with your project!
