What are some methods for removing tree stumps organically?

The fastest and most thorough way to remove a stump is to have it ground out. The chips can be used for mulch or left to decompose.

Another options is to drill holes in the top of the stump to allow moisture to collect so soil microorganisms will slowly decompose it. Commercial products are available which claim to speed the process, but I have not seen research to support those claims.

A final consideration is to turn lemons into lemonade! Use the stump as a feature in the landscape by planting a vine over it, placing a container plant on it, or hollowing it out a bit with a chain saw, adding potting soil and planting in it.
