Three plants should fit nicely in a 12" container, but there's a possibility that the air circulation is reduced, which can encourage fungal diseases. I'd pinch or prune off the affected leaves. This will remove the fungal spores and will also open things up for better air circulation. If the new growth develops the same problems, you can remove one of the plants so the two remaining can thrive. Good luck with your basil!
