|If you're growing perennials or shrubs that you water frequently, there will be enough water near the soil surface to encourage the tree roots to grow near the surface. Some trees are more shallow rooted than others and these roots sometimes grow up above the soil level. There's not much you can do to stop it other than remembering to water the tree deeply so the roots grow downward into the earth rather than upwards where there's more water available to them. Best wishes with your landscape.
