I have two cucumber plants that are fruiting but are all over the place. I realize now that I should have grown them vertically. Is it too late to prune them and grow them vertically?

You can still tie them on a sturdy trellis, but try to ensure that cukes that were protected by foliage aren't suddenly exposed to full sun, etc., which will burn them. You can cut back some stray vines! Try to choose those that are (or are not) full of young cukes or flowers, depending on how much of a harvest you want. Good luck!
