I have treated my roses with the Bonide 811 Copper 4E Fungicide twice over the past month. Now, the leaves look green and healthy without black and yellow spots, but the flowers themselves are not in a good shape as you can see in the attached photos.
Any ideas what disease it is and how to fix them?

It looks like thrip damage. There are insect sprays you can buy to get rid of them. It is unrelated to the black spot problem you had earlier. Someone with way more experience than me will come along shortly and be able to tell you more.
