I started the process of growing apple trees, the first batch turned out fine. On the second batch started sprouting and the seedlings have this red pigment, does anyone know what it is?

Its the root of the future apple tree. As you are growing from seed, you can't expect your apples to look like whatever tree you took the seeds from. This seed is exhibiting a different variation of its parentage.
