Its physical damage and I would leave the leaves until they brown completely before removing them. The most important thing to remember with a Begonia Maculata is that with their herbaceous stems being so tender, they can be damaged easily from over watering or keeping the soil too wet. However I think you are doing a very good job bringing your Begonia back to good health. You are doing a super job.
