If they are closest to the original stem, they must also be the oldest. Unless the spots have made the potatoes taste/smell bad, I think you are safe to eat them. I have seen black spots on organic sweet potatoes. They go a little deeper than the skin and have a weird texture but don't affect taste. Cut them out either before or after you cook the potatoes.
