No need to start over... on the shriveled branch ends, there maybe a delineation on the branch where the shriveling stops and the healthy tissue starts. the clearer the delineation, the healthier the situation. Thise branches already have abscission, where the plant has separated itself from the rotted parts. Those don't need to be pruned. If you have a branch where you don't see any abscission, you may need to prune there... after pruning, you have to protect the cut, so sprinkle w/ cinnamon on the cut, don't get the cut wet, and watch for further rot at that site.
