You might inadvertently damage the tender roots of the one you want to keep. Once those baby roots are damaged the plant may not reach its full potential.
Perennials and trees will actually develop better (more) roots if theirs are damaged slightly (as in root-pruning), but annual type food crops just need to grow fast and set fruit. If nothing else, any type of damage will slow the plant down, and a slow-growing crop plant is oftentimes more susceptible to succumbing to bug damage or disease before it has a chance to set fruit.
