Interested in the answer myself. Haven't used the paper towel method myself for propagation. But when my uncut spaghetti squash had sprouts I decided to plant, I had the same question. Which end? I ended up planting all the sprouts sideways. Although the sprouts did grow for me, I suspect this is probably wrong, so I look forward to being corrected and taught a thing or two.
